Rough Idle/Bucking/Hesistation at 45 mph

So then, I have a 2003 Nissan 350Z, I have JWT Popcharger, Helix Test Pipes, IP2 Prototype Exhaust, anyway. Upon start up my car has a bit of a rough idle, like it's going to stall but doesn't eventually it levels out. I have since deemed this normal, assuming the cause is cold weather. Now my car has been running crappy lately, so I decided to do plugs. I replaced the plugs cause they were bad. However I'm realizing that I have a bucking issue at around 45 mph, in 5th gear, it has nothing to do with the transmission, it's definitely something else. Now, I recently put on the JWT Popcharger, bout the same time it got real cold out. Here's my theories, but I want to get everyone elses opinions. Perhaps I touched the MAF and thats why I have a rough idle and a bit of bucking at 45? So far thats all I can think of, I'm gonna spray it with some MAF cleaner, but if that doesn't work I'm out of ideas, and I have taken the Popcharger off and put the stock intake box back on, and still with no difference. All theories/ideas/ are welcome. And I'm not throwing a code, Friday I threw a Service Engine Soon, and it was a misfire, but I cleared the code and put in the new plugs and no issues.

Edit - I have since put the popcharger back on, but still haven't had a chance to clean the MAF, if that is even the issue.
