Do you need your car to drive like right away? Or can it wait? If it can wait, and you can afford it, buy another manual transmission and complete the swap.

If you can't wait, or can't afford it, put the auto back in, sell the parts, and buy a manual Integra once you can afford it.

How much do you have invested in the car that you have now? A lot? Nothing?

What's so ****ed up about the trans anyway?

They should be able to replace the input shaft bearing real fast, and it shouldnt cost more than $50 in parts. That's pretty much the easiest part to replace in a Honda tranny.

If you're going to sell the bad trans, PM me the price you are asking for it and what all is wrong with it.

ISB is the most basic and easiest bearing to replace. ****, you should have just done it yourself. Pulling apart a trans is not hard at all, you don't even need to pull the towers apart to replace that bearing.

However if your dad and you share the car I wouldn't touch it, PERIOD. Auto -> manual swap is not a 2 hour job.
