What do you plug the holes with?

If it is just temp and the holes are lined up with the jams of the trunk nothing is needed. If not you will need gromets to stop the water from coming in. They look like push pins that hold panels together.

either you can put plastic on the inside to cover it and then tape that to the body, or just find some sort of rubber thing and then just cut it until it fits snugg... thats what i've noticed people do with srts
